IRCU is governed by the Council of Presidents (CoP) constituted by the supreme leaders of its five member religious institutions. These are His Grace Cyprian Lwanga, the Archbishop of Kampala diocese, His Grace Henry Luke Orombi, the Archbishop of Church of Uganda, His Eminence Jonah , the metropolitan of UgandaOrthodox Church, His Eminence Shaban Mubajje, the Mufti of the Uganda Muslim Supreme Council and Pastor John Kakembo President of the Seventh Day Adventist Uganda Union.
The members of the CoP serve a continuous term until their legal status changes within their respective religious communities. They among other things provide leadership, guidance in periods requiring inter- faith co-operation, enact governance policies and manuals to govern all transactions and operations of or within the Secretariat. The Council is presides over by a Chair for two years on rotational basis. He also acts as the official public voice for the Council.
